The EMAN2 workflow currently offers an integrated solution for:

This is an excellent choice for both EMAN1 users as well as users new to EMAN, and is the interface I personally use when I do refinements (with a few small exceptions). Each of the links above is to a detailed tutorial for the corresponding task.
