These files contain a set of projections of the map from the previous iteration of refinement: threed_filt_(xx-1) The distribution of orientations is controlled by the --orientgen= command-line option.
Note: If you are running 2-stage classification, you will additionally see proj_stg1_xx files. These files represent averages of aligned sets of projection images after classification, and are used to do the first-stage classification of the particles.
